If he flips your can, he is also flipping the ownership away from Onyx right? So, unless I am mistaken the agression timer extends to the whole corp? If this is correct, then next time just yell in Corp that you need some combat peeps, fleet up, and they can warp to you.

I think it only extends to the people in the fleet. And the aggression counter itself is only for 14 minutes. Once that's over, then there's nothing you can do (except war dec him).
The kill rights, which Chosen has only lasts for 30 days. He, and only he, can engage this guy wherever he sees him. And I don't think anyone in his fleet can aggress even if Chosen shoots first. But the other guys fleet can't shoot Chosen either. It's sort of a one vs. one fight at that point.
And if I read it right, I think the guy put an item in Chosen's can, which still has the effect of flipping the ownership of the can. Without the guy having to stop, drop a can, then transfer the items to his can... blah, blah, blah. So putting something in Chosen's can is just faster than what I just mentioned.

Mustafah is correct, flipping the can counts as theft to the person and the corp, but not the fleet (although if corp members make up the fleet, then they do have shooting rights, but because of the corp; unrelated members of the fleet have no right).
Kill rights are personal, mano-a-mano, but only initiate if the victim was incorrectly aggressed by the aggressor (ie, a gank attack). Kill rights do not extend if the victim aggressed first (as is the case with Chosen). If the flipper had shot first, and then Chosen attacked, it would count as self-defense and Chosen's ship loss would result in kill rights on the flipper.
