From what I've heard, the CIA will fire agents who are having/had an affair because it makes them a potential target for blackmail. In this case, the thought (I don't know enough about CIA to have my thoughts on it, just gathered thoughts from watching a bit too much news) is it might be to allow the CIA to keep its footing on that issue, as it'd look bad if he stayed while they fire agents for having affairs *shrugs* (even if the blackmail issue doesn't really affect Petraeus).

Having an affair is a violation of the UCMJ, and you can be tried and sent to jail for it. Any commander would lose a post for it for sure. I'm not sure but I guess the CIA must follow the same rules.
