How do you figure Mario is the greatest hero? He can't even find the right castle to rescue the princess, which is about all he ever does. I've never heard of Mario repelling an impending global alien robot invasion, or liberating a group of oppressed Martian miners, or doing anything other than chasing after skirt in the hopes of getting some action (which he never gets, to my knowledge).

Samus Aran.

Mostly because she was the first heroine (as in girl-hero) I'd ever encountered in a video game... and we didn't even know she was a she until the very end! (and really, only if you did well.)

Also, she was able to be a major female video game character for quite some time without being a sex symbol, though it seems they're trying to change that now.

I dunno, it's hard to categorize Gordon Freeman as a decent hero simply because he doesn't really say much of anything in any game he's ever been in. This makes him more accessible to more people, but at the same time, prevents any real character development for him. He's no more fleshed-out than the archetypal space marine from Doom.
