Windows isn't loaded yet when BIOS is launched. At that point in the boot cycle you're running off the motherboard memory/software. You could have a completely fucked Windows installation and it would not affect your BIOS or boot sequence.
Only way it might affect anything in BIOS is if you somehow damaged hardware, but that seems unlikely.

What exactly is is doing in bios? Is it error checking/scanning or anything like that?
Try unplugging your keyboard and any external HDD you may have when booting. ( this rules out any external hardware from causing the issue) If that doesn't work, it could be you need a new CMOS battery. Another thing to try if all else fails is throwing in your windows disk and choosing "repair install".
I could see cccleaner causing this. I've seen it throw computers into BSOD after it performed it's so called "cleaning" tasks. It has the capability to clean up your registry... So it is possible that it changed/removed an entry or 2.
Cleaning your registry is generally not recommended and can create more problems then it fixes. If you chose this option, now you know not to do it again.Last edited by Rooster050; 05-07-12 at 10:21 AM.

The MBR is what knows where to boot and how to boot to it.. The registry does not modify this either. The only possible thing here is that he deleted some kernel settings in the registry and is causing the os to load partially then going into constant reboot.
