Well personally I cant stand being without my pistol unless I really need to wrangle a sentry (since some points just DONT have good spots). Usually to defend myself I use the pistol since I can get more damage out and also conserve any revenge crits i might have for when i need them.
As for the FJ? I always use it unless im wrangling and need somthing stronger to back me up. (though as much as I rely on the pistol I seem to pull it out and try to pistol with it, just to find that it does noting and i get killed :P)

They're a surprise tactic that you use when rushing a point. You flank, drop one, and run. It does its work at that point. Or you use it to knock down flanking pyros and scouts so that you can finish them off or they back away. It's not a defensive gun, and like I've said before: The unlocks are training tools for the vanilla loadout. (Exception to some: Equalizer, Pain Train, Homewrecker, Southern Hospitality, Ubersaw, Kritzkrieg, non-Huntsman sniper, Ambassador)
It's mostly there because it's teaching people how to be offensive with level 1 sentries and how to move their buildings up like that. (Level 1 unpacks in 2x the time, hitting it makes it go up as fast as a mini) Wrangler helps teach range, FJ teaches engies to leave the sinking ship, Gunslinger teaches offensive engineering. All three were issues before for engineers, and it made them easy targets for soldiers, demos, and snipers.

Pull out your pistol and shoot with them, 80% of the time it will get the kill. If it seems clear destroy it, grab the scrap and move on with your revenge crits in hand....
These aren't sentries that you drop and let everyone know they are there hoping it can take care of itself.

I've been doing some experimenting and came to the conclusion that I do best with a pistol and a basic shotgun. It's true, using the pistol along with a mini will rack up damage really well, and most of the time the sentry will get the kill, which is great. However, whenever I use the FJ I find myself missing my precious 3 shots more (I have more accuracy with the basic shotgun, who knew?). And I always have the lousy luck to die before I can use my revenge, or I have the even worse luck to have my mini sentry blown up before I respawn -_-
Anti-Squeaker has a really nice point, too. If I find myself overwhelmed, I just drop a mini sentry and make a run for it. Those jar-headed Soldiers and Demomen can't seem to resist forgetting everything about life besides killing it ^_^ And I just get away so I can regroup and make a new strategy.
So, conclusion: Pistol is perfect for minis, but I'm still iffy on the FJ thing. Minis don't really get a lot of kills to start with (unless you're good with them :P ) And the reduced ammo is really a bummer to deal with. Don't use it? It's a sidegrade, and so if you're in combat against a heavier class (Demos especially), a regular shotgun can make your battle easier. 40-50 damage per hit at mid-range plus you can afford to have a miss...? I'll take that. Plus, the FJ is too situational. Your gun has to die and you have to fight off enemies? You're probably going to die anyway.
