Yeah, it doesn't change the actual story of the main game, White is right about that.
It's more of it's own self contained story, with it's own map.
And also, Skywind is now open to everyone. It's got no quests or anything, the NPCs are all weird and stuff, there's lots of missing things, but if you just want to see what Morrowind looks like with Skyrim graphics, the whole map is there.
Really, I suggest Nexus Mod Manager. I've never used the one that White is talking about. But, regardless, I really suggest you use some kind of Mod Manager for installing mods.

Here's whites Mod Organizer. Does seem to have a nice Wiki for you to read if you don't feel like watching videos.

Reading through it's features I actually think this would be better for you to use. Nexus Mod Manager is more for those who want to mod their games with hundreds of mods (Like me). you just want a few, and this one works better for that.

Mod Organizer is actually better when you run loads of mods. It detects conflicts, shows what conflicts, and allows you to choose what mod overwrites other mods. It made the ~170 mods I had installed a breeze. If one wasn't working, then I could just deactivate and not have to go in and replace files manually. If for some reason, you use mods that can't use the segregated file structure, than it allows you to combine mods quite painlessly.
