Not if you are water cooling. The founders cards almost always have a smaller PCB, which means a smaller water block, less space in the case and more space for water cooling components. They have their pros and cons. I typically buy the reference (founders) cards if I am water cooling just for that reason.

In some cases, this is very true. Most of the 3rd party cards have a larger PCB, with larger coolers that have more surface area. This is better for drawing the heat away from the GPU Core and VRAM. The fans over these larger PCB designs typically blow the air directly on to the heatsink, and most of the hot air ends up back in your case. If you have a well ventilated case, this isn't going to be a problem.
If you have a small case with poor airflow, this could be a problem as the additional heat cannot escape, which means the fans will have to work harder to keep the Core and VRAM cool. Sometimes a card that is designed to exhaust the heat can be better.
Back in the day when I ran two Titans, I was not water cooling them, and I had them exhausting out the back. Trust me when I tell you they did a great job of exhausting the heat. They used to blow hot air all over my hand. It was so annoying that I moved my case to the other side of my desk.
